FJ1200 Pilot Jet Adjustment Question

Hi - I let the gas go bad in the carbs on my 1989 FJ1200. The carbs have been rebuilt with new pilot jets and are clean. However, I still can´t get the thing to rev smoothly off idle. I have a tach and synching tool, but am not sure where to start in terms of pilot screw/ idle mixture settings. Does anyone have suggestions? The final idle speed is supposed to be 1000 rpm, but I´ve been told I should adjust the idle mixture at the lowest possible speed, looking for rpm increase as the best mixture setting is reached, then sync and set final idle. Currently, if I snap the throttle open, the bike will stumble and even stall sometimes. Ideas?
