Groan in gear box?

Hi, just had my brother-in-law´s 250 going for the first time in a long time. after cleaning up the carb the engine runs beautifully. Throttles up and downs very smoothly. But... there is a groan that I´m thinking is not in the engine. The clutch basket looks great and there doesn´t seem to be a huge difference in sound under load or not under load. Before we go in to the tranny has anyone experienced this or does anyone have any advice?
