I don´t think it´s a mechanical problem. I think it´s a rider technique thing. I have the same problem but I also have the same problem on my Honda VT750. I think that gear shifting is so easy from 2nd-6th gear that you automatically assume that 1st-2nd would be the same but I don´t think so.
