1996 VS 1400 Intrucer GLP rear cylinder weak

I have a 1996 VS 1400 GLP with 20,000 miles on it. I was getting a popping from the rear cylinder almost like the exhaust valve was not fully closing. (Its popping out the left exhaust pipe) It got worse for a while and is smelled like raw fuel coming out of the exhaust pipe for the rear cylinder. I pulled the spark plugs and found that the bike was running rich on the rear cylinder (very black) the front cylinder was a nice gray. I replaced the air filter elements thinking that I was getting an air restriction and within minutes after replacing them they were soaked with raw fuel, the bike ran really poor as well. I went to take it for a ride in hopes of cleaning it out but I did not get far, the rear cylinder made one loud bang and totally quit running. I disconnected the decompression cables to get an accurate measurement and took a compression test and both cylinders are 155 PSI so I think that the pistons and Valve train are ok. I had a thought that possibly the valve timing could be off. I got it running again and put a thermometer on the exhaust pipes right at the head. The front cylinder was running at 475 F and the rear was running at 350 F during all of this I was not getting any popping noise from the rear cylinder. I pulled the rear air box and the rear carb looks very black and sooty.
Any ideas what I should be looking at? I am not sure if one of the cylinders cam chains jumped time or is it a fuel problem. Any help will be appreciated
