My 95 Kat 600 gsx-f is knocking HELP!!

I just replaced the transmission obviously i missed tightening a bolt or two went on a long ride ran it out of oil now i am knocking dont know the first thing about the top end but i am fairly certain it is a push rod. i have a parts motor just need some direction. please help. ps if your interested in buying the bike let me know.
