Any one had problems with VT 500 misfiring or running rough most of the time but occasionally it runs great and then goes back to rough?

I have replaced wiring harness (due to some burnt connectors found at the junction box, must have been like this when I bought the bike) and replaced the spark plugs and cleaned out all the carbs and fuel tank to eliminate water in the fuel.
