Synching the carbs

I have owned the bike a year now, and ran it out of gas a couple weeks ago. Now it doesn´t seem to run as smoothly. I think it may have sucked some rust or debris through the gas line. After running carb cleaner through it, it runs a little better, but not as it should. Has anyone had this problem? Do I need to synch the carbs now? Is that easy? Please respond if you know what to do in this situation. Thanks.
