Jump started my bike with a running car (oooops)

I´ve been researching and reading on this issue, and now realize that jump starting a motorcycle while a car is running is a big no no. I replaced the battery and still the bike won’t start. I was just wondering if anyone had any trouble shooting suggestions to get my bike back on the road. My knowledge is fairly minimal with motorcycles, but I figured it was worth a try to fix it myself before spending an arm and a leg on a mechanic. Please help!
