i think i might know the problem. used to have a 1999 xr250. there was a very load clanging noise coming from the engine. turns out the fly wheel came off balance and was hitting a small peice of metal. i paid about $25 for the new flywheel from the honda company. and i never had the problem again. just check to see if the fly wheel is turning stright. good luck.
