The drain plug you removed under the left rear case is for the primary/transmission. Draining the oil from the tank and changing the filter is all that should be necessary. You will now need to add oil to the primary. I do not have my service manual in front of me at the moment so I cannot tell you the exact amount. Your local Harley dealer should be able to tell you.
