The turn signals staying on and not blinking the way you describe is caused by low battery voltage. The click-clack noise of a standard turn signal relay is caused by +12v going across a thin bent bi-metal strip, heating it up until it pops over to the second relay contact which is not +12v, it quickly cools and pops back over to the first relay contact. This is why low voltage and open circuits (in the form of burned out turn signal lamps) will stay on the +12v side of the relay; not enough heat in the bi-metal strip to pop it over. They´re cheap enough, cut one open so you can see.

You just replaced the battery, so I´d check charging output.

The headlight relay bypassed? Not right. It´s not likely the single cause of your problems, but that relay leaves the headlight off until the bike starts. A design that reduces battery and charging system strain. With no relay the battery loses voltage to the headlight and starter that it may need to operate the ignition box, ignition coils, and create the field for the alternator windings / voltage regulator / rectifier.
