in respnse to your question did you dyno test the jet setting as you need to change all the jets when you change air-cleaner/exhaust parts and also have you cleaned out the carbs as sometimes a blocked carb will run fine until you hit the high revs and will do exactly what your describing. if not maybe you should check your ignition system as that can also be the cause sometimes.
