I had a similar problem with a GPz400 (aircooled but the same motor) and it turned out to be the valve timing. When I checked the compression it was practically nil when cold but okay when warm. If I sprayed a bit of WD40 into all the cylinders it started no problem. It seems that with the added oil it made a better seal and compression (or I think it´s actually an intake problem) improves greatly allowing for proper starting) I thought it was the rings but after I adjusted the valves the engine started (and still does a year later) like a dream. The power curve is also different with more low end torque.
Give the WD40 a try first (spray some into each spark plug hole for 2 seconds and then turn the engine over for 5 seconds with the sparkplugs out) as it may give you an idea if the problem is the same. And luckily a valve job on these bikes (I also have a GPZ600 R (liquid cooled) only takes a couple of hours and the difference is incredable.
