It is normal to have the bike run a bit rough on start up, but if it lasts more than a minute or so, or if it is more of a rattle/clacking you may need the valves adjusted. The valves need to be adjusted as regular maintenance, you can find the maintenance schedule either in your manual or online. I hope this helps and if you have further questions feel free to email me. I will lend any assistance I can. Safe riding.
